Added explanations for the scripts in the jtag_atomic directory. bn

the top level vhd/ucf files for this version (ISE 12 build) are the main_board.* files and not the jcb_trb.* files. this is the IONIZED version from the beam time which is configured to speak to 3 JTAG chains from one FPGA on the TRB. bn
